For Gen, F/F, F/M and M/M you can just use the option AO3 gives you to categorize it. For the >20K don't worry about it as I can use filters to determine if that has been filled. Any wrangled Alternate Universe tags should add to the overall Alternate Universe tag. Family, Holidays, Cats, Autumn, Fluff, Undead, Costumes,Witches, Crossovers, Night,Celebrations, Trick or Treat: Chocolate Box, and ToT: Monster Mash are all wrangled tags and should come up fine. The only ones that don't have their own tag are Ridiculous Disambiguation and pumpkins might not. With those just use "Ridiculous Disambiguation" and "Pumpkin" and I'll be able to easily count them when I do reveals.

I've been using the above wrangled ones with ToT: in front of them, simply because it followed the lead from ToT: Monster Mash and ToT: Chocolate Box; would it be easier if I took the ToT: bit off?

Yes, it would be preferred if you dropped the ToT: part off from any of the tags except the ToT: Monster Mash and ToT: Chocolate Box ones.
